It's not a copypastaship. It's much harder to actually model a ship instead of pressing [ctrl] + [c] and [ctrl] + [v].

Ok, they're partly on top (or inside) the casemate armor... but not the topmost turret, he's floating freely inside the superstructure....

these boxes under the turrets are handling rooms where ready ammo is stored, they connected with the ammo racks with ammo elevators with are small and generally lightly protected.
it's pretty common practice for smaller caliber guns, you find it on Atlanta too and if secondaries armor was visible in armor viewer you would also found that on many other cruisers and battleships.

you can see here armored boxes under the 5" turrets, that doesn't connect to the main deck

no it's part of the "Gun" (just like Barbette's are), it's separated entirely from the Citadel
