For me they count. But they don't do much.

 

For example, a lost battle usually yields between 600 and 1000 base XP.

 

If I add 8 flags increasing base XP etc., I get little over 2k XP in total. And that's using several rare flags at once.

 

So, use them if you get them for free. But spending money on that crap is just not worth it.

 

For some missions, you need them though. It's quite impossible to farm free xp without.
